Publishing a FileMaker solution via IWP can be very tricky. I recently ran into a problem where I was trying to move between FileMaker files in IWP. The problem was I could only get the select (currentwindow) to execute properly 100% of the time. I have yet to figure out why it sometimes worked and sometimes didn't. However, I did learn that when I had the status area hidden, scrips in other files did not execute properly. I tried to open the status area as the first step of my transition script, but that did not work either. So I resorted to leaving the status area open.
Ps. The trick to moving between FileMaker files in IWP is using the script step "select (currentwindow)" this will bring the second FileMaker file to the front in IWP.
